Is the 2009 version like a second season, or is it just a remake of the 2006 version?

The thing about the series is that the studio released the episodes in a different order then it should've been.
No, they're not different from each other more like the 2009 series is a sequel to the 2006 series, the 2009 entry has the episodes in order on the synopsis if you wish to watch it in chronological order(the order the light novels were released.
As for endless eight just watch the first 2 episodes of it and last of it, you don't have to watch all 8 episodes.

2009 is basically the original 2006 14 episodes + 14 other episodes that occurred in between the original.
Example: Endless Eight, the production of the film shown in the cultural festival, etc...

Dead thread, but whatever. I personally think the 2006 version was better except for maybe the starting episode. That was kind of a wtf? The reason is all the episodes added by the 2009 show I didn't like. Endless and eight was just to long. 8 episodes is ridiculous. Funny how they did it though. The making of the film show I didn't like because they changed how the charcters acted a little, and he hit her! That felt out of character for me. The only episode I thought was worth it, was the one where he figured out who was John smith. Plus the 2006, though not in chronological order, had it finish with an amazing ending, rather than just have it smack dab in the middle. I suget first watching the 2006 series, then the bamboo leaf raphsody, which leads nicely into the movie. Then go back to 2009 if you want to

The Endless Eight is a big plot point in the movie and gives those episodes a good meaning, so you really shouldn't skip all of them.
